Will dealer EGR cleaning program remain!

Recently I had the P0403 EGR code, took it to the dealer with truck program back to stock. My question is when I load the Predator tune is the EGR cleaning procedure installed by the dealer still working? I figured it wasn't since you store the original. Any help is greatly appreciated!
