6.4 LTFT STFT dilemma

I have a JEEP TJ AVE brute with a stroked 6.1 to 6.4 Arrington the wire harness and the ecu is from Hotwire the car has been running rough since I bought it I have run several diagnosis on the engine all I found is nothing that concerns/impacts engine health, checked the Engine for air leaks non found also replaced a new fuel pump unit with the assembly, I'm almost certain that my issue is related to an ecu proper tuning i just need someone to look @ my log files and determine weather its a tune related issue or mechanical issue.

I ran a diag scan no trouble codes related to engine`s health i have SKIM DTC and transmission gear ratio being incorrect + Fuel level sensor, Yes i could smell fuel i also noticed "THR POSN" not working and DELTHR PID is working fine not sure if that could be an issue.

was it custom tuned for the 392 or is it running a standard 6.1 file?

The pcm is MY05 custom tuned

After going through the logs i noticed that when the truck goes @ WOT the AFR gets @ 11.12/13.70 the LTFT STFT get smoother and almost perfect closer to 0. please check my log labled " Highway driving part 1"

Strangely enough on the "Coldstart log" some injectors stop working noticed that takes place when AFR is @ 14:41 both STFL 1/2 are happy with a value of 0. please check the attached images.

Hi,

While tuning idle and close above I noticed that AFR was slightly rich of target and STFT was correcting by removing fuel but simultaneously LTFT kept adding fuel.
Am I missing something here or is it a bug?
