A/T pcm flashed to a M/T flash

A/T pcm flashed to a M/T flash

Hello, first time. I have a 2000 jeep Cherokee that i converted from automatic transmission to a manual transmission but the pcm is a little unhappy, was able to rig the wiring so i could start it but i have some tranns. codes i cant get rid of for obvious reasons. So can my A/T pcm be flashed to be a M/T pcm?
