I reloaded it and the throttle cutting out issue went away, but I can't do cruise control. Tried it around like 40 mph, if that's relevant, as soon as I hit cruise control it dropped 3 gears ...

Selecting manual simply tells it to ignore the tcm, it wont cause any of these issues.
if they didnt happen as soon as you loaded the tune, they were not likely tune related. Id look into see if others have seen this issue on their C7.
