The Revs/Mile for 275/40/17's should be set at 813. This is the rounded figure and obtained via Ford's formula.
Revs per mile = 20850 / { (2 * 275 * 40) / 2540] + 17 } = 812.504 which rounds up to 813.

List all of your available tunes. You may have one for high octane and automatic transmission performance. If so, you can run that one and turn down the timing several degrees. Check the TPS voltage and verify that it is the proper range. You can adjust it by turning the hex screw that is on the top driver side of the throttle body. Google for the procedure and proper range of the voltage.

The fan settings are changed with the tune for better performance, so that is normal. There are a lot of changes within the tune if the car was running the factory tune before you loaded the 91 tune. +1 Only tune for higher octane if you are running higher octane fuel.

Try the stock MAF sensor. The only other thing I can think of is the Charge Motion Control Plates are not opening, but I would think that would throw a code if that was the case. Not sure about the splice wiring you are talking about, but that could cause bad voltage/metering. Try to return ...

Try cleaning the MAF sensor. Look it up, and be delicate with your technique. Aftermarket cotton/oil filters can gum it up if over-oiled...

The tune is expecting the CAI kit to be installed as well. You're running too rich, and that's why the car runs rough with the performance tunes. You will need to get the CAI from C&L to run any of the tunes, or modify the tune you install.
