To use 87 octane with a 91 octane tune, pull 3-4 degrees of global timing.
For a 93 octane tune, pull 5-6 degrees.

The WOT(wide open throttle) A/F ratio should anywhere from 12.5-13.0. Anything lower and it's too rich, which will waste gas and possibly clog up the catalytic convertors. Anything higher and it's too lean, which can cause pinging.
But since different engines run at different A/F ratios when using ...

You should be able to reset the TC to its default ON setting in the "Modify Parameters" section.
I believe the default JLT tune is designed to run with 91 octane fuel, and the previous owner probably was using 93 octane if there is a +2 degree timing advance. If you plan to use 87 octane, then ...

You're correct. The Roush CAI is the AirRaid CAI with the Roush name on it.
The insert allows the CAI to be used without having to install a tune. So remove the insert if you're going to use the tune in the 8r38 revision.

The cause of the problem may be the serial-to-USB adapter. This same problem happened to others who used this adapter.
If you're not using a laptop, then you can install a serial port on your computer with a Serial PCI controller card.

If you do not hear any pinging at WOT near redline in 2nd and 3rd gear, then 4 deg is right for your situation.
If you hear pinging, then try a different brand of fuel. If that does not help, then retard another degree or 2.

Although a dyno tune is not out of the question I was referring to a tune emailed from a tuner like Bamachips built around the specs of the car.

How much some thing like this can cost?

All I have, engine performance, wise is 3.73 gears, off-road h-pipe, k&n cool air intake, and pulleys. And of ...

To determine which tune is currently loaded in the car's ECU, Select 'Options'/'Last Tune Written' in the Predator's menus.

It's not recommended to change the timing values, unless the engine is experiencing pinging, or you want to use gas with a higher octane than the tune, e.g., 93 octane gas ...
