Modify stock tune questions

Have a 2009 Tahoe 6.2 that was a 5.3. I got a mail order tune for the 6.2 (using the original Vin as to work with the BCM etc.)

question: Can I use the "modify stock tune" to make slight changes without the intune overwriting the whole tune because the Vin shows its a 5.3?

I would backup the "stock" tune before doing anything of course.
