P1000 code, Maryland emissions, and modded Stang oh my.

-2003, Ford, Mustang Mach1
Late in '08 I spun a rod bearing in my motor so I took my car to a reputable racing shop in MD...had the motor rebuilt with forged internals, figured while I was at it I'd add some power since it's a major repair...so I added comp 106400 cams (stage II), SLP LTs, catted X and a custom tune from the same shop who is an authorized CMR dealer. Car runs strong with no driveability issues.
I now have Maryland emissions and in this state it's strictly hook it up to the OBDII port and see if there are any trouble codes. My car falls in the category where it needs a tune like a supercharged car, so it's not simple fix to just set it back to factory settings and run it around a bit to clear the P1000 (system readiness monitor).
It's my understanding that with any type of custom tune the PCM will read P1000. I've driven my car around for a over a year and the P1000 never cleared.
I'm currently working with the shop to try and get things sorted out. But was wondering what others have done...I figure my car does have some decent mods but my car is nowhere near some of the 600+ HP beasts I see at the shop or out on the streets.
Just wondering what can be done?

I haven't done the specific cycle per the Ford instructions but I figure over a year and a half of all types of driving it would have been covered by now.

Okay, it might take me a few days since I had an issue with my Predator, that I've since sorted out, so I'm waiting for the shop to resend me my custom tune. But I will post both when I have them.

why not disconnect the battery right before going for the e-test, because it takes the P1000 a few drive cycles to appear right?

Doing that will also reset the OBD-II system readiness monitors so he will still have issues.
