Can a tune adjust absolute throttle position percentage

Long story short.
05 ram Hemi and ECU in a TJ. Throttle body butterfly plate was installed flipped so during first start up the shop that had it must have increased my absolute throttle position percentage to fix idle. That caused an idle surge. I flipped the plate and now the ECU goes into some kind of limp mode and I get no throttle response until I do a reset of the pedal via holding the pedal key on and then Key off.
I assume if I could set all values of my ECU back to stock I would be OK but I don't know how or if I even can.

does the LX motor have MDS lifters? not sure how a non-MDS '05 Ram PCM would react to MDS lifters.

Yes it does but the actuators are disconnected and MDS is turned off. I have never had an issue. My understanding is with out the actuators the engine acts the same, although the cam might be slightly different in the LX motor from what some Dodge techs have told me. I am responding in more detail in my other post check it out and let me know your thoughts.
