Computer not ready for emissions

I have a 2007 mustang Gt with JLT cold air intake and bigger throttle body with the JLT 91 tune installed on it. I installed this tune back in 2007 and I have not had to do emissions until now. When I took my car to emissions they said the computer is saying that the heated cat, egr, air system, and air conditioner are not supported. It also says that my O2 sensor and Heated O2 is not ready. Does the tune have anything to do with this problem.

I forgot to add that the evap system was the only thing ready. I talked to the emissinons guys again and they said that all of the stuff that says non supported does not have to be tested. So, at this point it is only my O2 sensors that are not ready. I am still not sure if they are turned off.

what revision is the tuner on?

I bought the tuner in 2007 and have never put a revision on it.
