Knocks when MDS is off

The car is Dodge Durango R/T 2012.
I always switch off MDS by shifting the gearbox to 6th gear before moving (that's what Chrysler recommends). 2 weeks ago finally received a parcel with I-1000 DCX and tried to switch off MDS permanently . It seemed that the tuning went fine (I don't mention that inTune told to update PCM calibration, but that's OK), but while driving the ECO symbol on my instrument panel appeared anyway and the specific sound that exhaust system makes when 4 cylinders are not working (resonance) was here too (Borla exhaust makes it very clear). So I stopped, shut off the engine, started it again, put gearbox to D, and this time MDS seemed to be switched off, there was no ECO symbol, BUT Engine Check symbol appeared. And engine was knocking loud! So I had to return to stock tune, and now just keep switching off MDS manually.

Please advise what's wrong with your tune. I recorderd 2 logs (MDS tune and D on gearbox + MDS tune and 6th gear on gearbox, stock tune and D + stock tune and 6th gear) and can send it to you. I use 95 octane fuel (equal to 89 in the US).

Here is info.xml
As for the last tune - my tunes folder is empty. Maybe that's because I returned to the stock tune. It seems your tuner does not save a backup of a stock tune upon rolling back to the stock. It's just my guess, as your pdf instruction manual does give info on that, just some basics.
Anyway, here are 2 logs, maybe it could be of any help.
