Trouble with my mustang gt

I have a 2001 mustang gt. It has a short throw shifter for my 5 speed tranny. I'm running a k&n CAI an airaid poweraid throttle body spacer and magaflow street catback exhaust. I bought the intune expecting to be able to tune all this in. I'm having issues now. I loaded the "diablo tune" and now it seems to be bogging down in the low rpm range of every gear. Tires won't spin or bark or anything. It acts almost like its over fueling. So I rewrote the tune and went from the diablo tune to the modified stock tune. I'm still having the same issues. Can someone help me please? I'm completely lost in this.

the modify stock tune is just a copy of your stock tune, it should run just like stock...did you make changes to the tune?

I'm sorry. That was the 87 octane tune not the stock tune.
