T-1000 v. 12 challenger srt8

I am a first time user of any type of tuner. I had no problem hooking it up and doing the updates. It was easier back in the day with a wrench and a screwdriver. My question are as follows

When I pair my vehicle to the tuner I get 2 tunes to choose from. 91 oct. and a 93 oct. I have always ran 93 in my car from day one. so I choose that tune, it does the transfer and I would like to twerk it a bit for a CAI, tire size, and a 180 degree thermostat.
It does not give me the choice to choose a CAI?
It can turn fans on or off but how do you turn the fan down to work with the 180 degree thermostat?
Are these the type of issues you talk to someone who writes tunes?

No specific changes needed for the CAI.
Select the modify tune option after selecting the tune then go to cooling fans, lower than all by 20* then back up and install the tune.
