2007 GT500 idle hanging

I am tuning a 2007 Shelby GT500 that has a problem with the idle hanging up in the 1200 to 2000 rpm area. If you are going down the road and put the clutch in the idle will race to 2000 rpm. This car has the whipple 3.4l supercharger, whipple throttlebody, JLT CAI, SLP long tune headers,SLP exhaust & mufflers, and an Aquamist HFS5 methanol injection system(25% of total fuel at WOT is provided by the Aquamist system) When I try to modify the idle decay rate or some of the other parameters that seem relavent it seems to go instantly into Fail Safe Engine Mode. Any help would be greatly appreciated.
