Will updating uconnect effect tune or PCM?

Uconnect updates will not affect the tune or PCM ... just as PCM updates will not affect the Uconnect. They are separate modules with separate software and are updated independently from each other. I have had multiple PCM updates and Uconnect updates and none of the updates affected the other module.
