06 F250 wont start after turning off

I have a 06 f250 with the 100 hp tune installed. After running the truck for any amout of time, it wont start after turning it off. I have to wait for it to cool down before it starts, some times as long as 3 hours. There are no codes listed. It seems the longer I run it the longer I have to wait. Trying to start it before it cools down just turns the engin over. I can hear the fuel pump each time I turn the key so I know thats working. Once it starts runs great. Just dont turn it off. Ford cant figure out what it could be.

Well, I am confident it is not tune related, but to be sure you should set it back to stock and see if it duplicates the issue.
