2 trouble codes on programmer, what do i need to do

i have a 2005 f-250 6.0L. i have the latestest updated Crom. Truck has a tendancy to buck while maintaining 55 to 60 / 1800 rpm. i went to change tune levels today and decided to look at the diagnostics and these codes were there. the first was P0266 cylinder 2 contribution balance. the second was P0269 cylinder 3 contribution balance.

I took it upon myself and cleared the trouble codes and restored my origional backup hoping I was doing the correct thing. now the question is did i do the correct thing and what else, if anything do I do. This is the first time i have thrown a code.

Monitor it with the stock tune to see if the codes come back, if so, get it to a dealer or mechanic.
