I recently bought a used Diablosport delta chip for my Focus. The engine codes match, so no problem there...
Problem is that I have a cold air intake (AEM) that relocates the MAF sensor from its calibrated housing, causing a loss of ~10 ft lb torque under 3k rpm. Is there a way to change the way the MAF reads by re-tuning this chip?

RE: 00
Yes, you will need a new tune to compensate for the MAF changes.
