U7165 R17 smoke question

At long last I am benefiting from my tuner! My '03 6.0 w/VXAP2 is finally running like it should and passing by a few fuel stops as well. My only concern is low in the rev range. The black cloud is a bit too much (running econo-sport). Will this dissipate when I replace the factory intake and exhaust, allowing for more air to hit all that fuel? Planning cold-air intake and 4" exhaust in 1-2 weeks.

There should be a initial puff of black smoke then it should clean up on acceleration.
