Not sure exactly, but Johan has suggested that anyone using r28 should upate to r29.

Internal changes, i would recommend updating it.

Stupid question... when I go from r28 to r29, do I need to install stock programming back into my truck, then do the revision on my computer, then reinstall whatever tune I wish on my truck???

As a general rule you should just in case anything would happen in the meantime( act of god) just to be on the safe side.
