Trans issues

A week ago I swamped my jeep, which gave me several engine issues, cam sensor, crank sensor, multiple cylinder misfire, etc. Needless to say it didn’t run well and had a hard time starting but while running it had no problem driving. I was able to limp out of the woods to get a tow. When I got it home I check the codes. Cleared them and it purred like a kitten. There was a tcm communication error code. So while I had the tuner connected I flashed the tune. After that the jeep would no longer drive. Strat, run, no problem put it in gear and nothing. You can feel it go into reverse and will nudge a little but nothing after that. Drive gives nothing either. I did drain change the filter and refill the trans (yes there was water in it vent was cracked). Yes I know the water is bad, but I don’t think that was the problem. Again I drove it off the flatbed and into my driveway with no trans issue. I didn’t have any issue with the trans until I flashed the ecm. Does anyone have any thought. No neither the pcm or tcm got wet. This is a 2015 jeep JK sport

your 2015 JK uses a NAG1 with a TCM that we do not offer tuning for. Nothing you did would have had any effect on the TCM or trans operation.
I would advise against flashing it in the state you described, but it sounds like it completed the flash and the pcm is fine if it starts and runs.
Id get the fluid in the trans swapped out first and go from there.
