94/95 mustang gt shifting problems?

i am tuning a 94/95 mustang gt (chip) with the wide ratio gear set in the trans. i inputed the new values for the trans and rear gear. the speedo reads correctly but no matter what i try to do it revs to high @ wot from 1 to 2 and 2 to 3 gear changes. i've tried everything from upshift mph to wot shoft rpm, nothing changes the shift rpm. it shifts from 1st to 2nd at 5900 and from 2nd to 3rd at 6100. another note, i can command the trans to stay in 3rd gear for the dyno and that works. so i know that the computer and trans are communicating some what. anyone have any ideas?

maybe a bad VSS??? always heard this gets worse as they get warm
