Pennsylvania emissions "Not Ready for Testing" wit

I have been running the C&L Racer tune with a C&L racer CAI for about a year. I went to have emissions done on my car in Pennsylvania and the OBD reported that the vehicle is not ready for testing. I know such things as MIL and O2 sensors said not ready for testing when the mechanic hooked up his diagnostic computer to the car. The mechanic asked if my battery had died which may have reset my cars computer, and I told him no, but that I had put a tune on the car. He was not of any more help. I tried putting the stock tune back on the car, and drove for 100 miles, which threw the check engine light (which fails emissions anyway). The car runs horrible with a stock tune and the C&L racer CAI. I reinstalled the Racer tune. Is the C&L tune turning off stuff within my OBD that is causing this problem? I need to get my OBD to be ready for emissions testing. What do I do?
