u7137 problems since updating to 9r06

I have a 2006 Dodge Ram 1500 Hemi. I have been using the u7137 Predator for close to a year now (and up until now I've loved it). I recently updated to 9r06 and can no longer make any adjustments at all. I used to have MDS disabled because of the surging issue after tuning the truck (I now understand this can be resolved by having my tune modified by Diablosport and I plan to do this once my current issue has been resolved). But, I can't change anything now... Not even tire size. I either have the canned tune, or the stock one, no other options. The tuner tells me that engine/transmission modifications are not available for this vehicle. I was able to modify all of this in 9r05, but not 9r06. I verified that the tune actually took, and also re-flashed it back to stock and then back to 93 oct again. This didn't help at all.
I did recently replace my battery, but that's the only thing that's been changed in my truck in 2 years besides the tune. The battery was changed about a week and 150 miles before I updated the tune.
I also have something that's been happening for a while with the performance tune, but I haven't noticed without it. When I'm stopped, and make a right turn... as I begin to accelerate (not hard, but about 25% - 40% throttle) the tranny does something weird. The tach shows increasing RPMs and I can hear the engine revving, but acceleration is weak. Then, there is this audible and solid "thunk" sound from under the truck followed by a burst of acceleration (feels like a popped a clutch that doesn't exist) and then everything's fine. Kind of like all the engine torque is being delivered at once to the drive train. Is this something with the performance tune (canned 93 oct tune), or is the tune just exaggerating a drive train issue that is normally subdued with the stock tune?
