FRPP TB m-9926-v3 hangs at high rpm

I had my 08 Bullitt dyno tuned today and I now have excellent A/F ratio and good power. My mods are Kooks headers, catted h-pipe, Hot Rod cams, 4.10s, FRPP CAI and my FRPP Tb m-9926-3v. The problem I have is at 2000 to 3000 it takes a long time for the rpm to come down. I coast a long time before the rpms come down.
Other then that my engine revs nice. only when I go down the road with those rpms Im having problems.
Seeing as I have a custom tune will my adaptive strategy have any effect later on?
I was thinking of disconnecting my battery and to see if my car can recognize my FRPP twin 62mm throttle body.
