Could Predator or tune loaded be responsible for codes?

First I will start off with my problem.
My 06 Charger R/t Daytona has been Throwing codes U1121, u0121,p0645, and p0481.

Since I Unistalled the tune and went back to stock. I cant for the love of god recreated the codes.
Does Diablo when rewriting back to stock erased all codes in system?

Could the Predator or the tune i had installed(93 CAI Tune) be doing something odd with the BCM or PCM causing the codes?

Problems the car is giving me when codes POP.
No exterior lights work except brake lights.
Starter wont engage
Trans wont shift( if code flips while driving)
Wont start for atleast 30 minutes if left alone.

Car has been towed, becasue of this issue I took it to the dealer becasue of this issues. BUt prior i Removed the tune.

yes, restoring the backup clears any codes.

sounds like an electrical issue somewhere, the U codes are loss of communication between modules.

Got codes to flip.. Dealer has had car Untuned. for 4 days no luck finding anything.
