Mustang GT 08: +3 upgrades need tune settings. help

Hi. I'm user from Russia and just installed some engine upgrades for my mustang GT 08:

-Intake Spacer by Steeda
-Throttle Body 62mm by BBK Performance
-JLT Cold Air Intake Kit
-2-step launch control (WOT Box by N2MB racing http://www.n2mb.com/)
-Shaker hood kit by classic designs concepts (just for full info)

And only tune I set by my Trinity T1000 is 91 JLT cold air intake performance tune.

And because of 2-step launch control trere are check engine lights whitch indicates spark plugs misfire. (They told that it is normally and i need to disable that codes)

And my questions is:

1)Do I need to set any else parameters for Intake Spacer by Steeda & BBK Throttle Body? (Now I can hear air inflow from intake, you can hear in video)
2)Is it possible to disable misfire codes? (p0351)
