How to bring out Trinity Programer's True potential.

Advance tuning ... I'm new to Tuning.
I have a 2011 Dodge Challenger SRT8 392 6.4 Liter. I'm using the Trinity Programer T1000.
Right now I see three options for Tunes. Two of the options are Performance 93, and Performance 91. Right now I have running the 91 tune. The third option I'm not sure what it does looks like you can tweak the stock tune. But I don't have any key or table of contents to telling me what I would be changing.
My question is how do we make costume tunes? Specifically, what I would like to do is take advantage / account any mods I may have on my car. Examples would be CAI by SpeedLogix, Zoomers Catback exhaust, and 180 degree thermostat.
