I have a 2012 challenger RT. I am not able to update the PCM with the calibration update.
I see others have had this problem and needed to reset the device. I guess I might be giving you fine folks a call.
I am not sure why I would need to reset it though, I didn't have any issue updating it when I first attached it to my PC. It did its update, then I took it to my car, it wanted the calibration file so I took it back to my PC, it updated it with the calibration file. I then took it back to my car, then during the last operation of the update it fails during the key cycles at 99%.

Also, If I have a Mopar CAI and a Mopar cat back exhaust, will I be able to adjust a tune to benefit these items?
