PT with ST1 and ST2

Just recieved my inTune - before I start I have a question regarding my mods. I am running the ST1 cpu and ST2 Wastegate Accuator. Am I better off to start "fresh" with the original CPU and factory accuator, or should I go ahead with the canned tune without changing back? Also if I tune with the ST1 cpu, tune, and then need to revert back I am assuming that the "stock factory setting" is back to the ST1 settings (this is probably a no brainer that my assumption is right but wanted to check anyway).

it will always restore whatever it read out.

Id suggest using matching parts, so s1 pcm and whatever WG was designed for that, or stock and stock.
