2006 Charger R/T intune issue!!!

I just received my InTune, here's my first question Note (I am a MAC user)

1. How do I register the tool?

2. When I put the 91 cai tune in my car I adjusted the throttle response, turned off MDS along with traction control, increased shift firmness. I tried to turn off autostick but there are 2 parameters with this feature mode 1 and mode 2. What do those modes mean/do?

3. When all was said and done, I drove the car and realized the e-brake light was on. Why?
-- I know the dash lights come on when I turn off traction control, which is common.

4. Now for the major problems, the brake pedal seemed harder than normal, when I turned off autostick I tried both mode 1 and 2 and the cel came on and the tool said I had 3 codes, one was a p0700 which is a trans code but the other 2 never showed up, along with this, the tip tronic was not working. By this I mean if I went from 1st to 2nd gear and back to 1st, there would be a very long lag, when I put it into drive from manual shifting I wasn't able to back to manual shifting. (up or down shifting) Secondly, when I adjusted the throttle response, I would take off from a stop and the throttle response was very bad, for example the car felt like it had a 2500 stall converter and wouldn't shift until I was in the range of 3-4k rpm. Lastly, the idle sounded a little different than normal, by this I mean it sounded heavier under a load.

5. I was able to restore the car back to stock with none of these issues I have stated above.

**** I checked the software and it said 1r04b, which I guess is the latest one.

Someone please help!!!
