Intune issues on my 05 Hemi

Hello Forum,
I´ve just bought an Intune, updated it and was running the calibration update on my 05 300C Hemi.
After running the calibration update the Intune can´t find the ECU the most time. When the ECU ist found after a few tries, and I can go into the tune dialog,
the message "car not supported" appears.
There is no more update I can run, the Intune is on it´s latest revision status.
The car also had the "MSD in idle problem", after running the calibration update.
After disconnecting the battery, the car runs ok again, but I´m really not sure if I should try it again.
How safe is the Intune? And what could be the worst that could happen to my car?
Do I have to disconnect the battery every time, after running a tune?
In case that the Intune will broke, get lost or in any other reason I can´t set my cars ECU back to stock, is a chrysler dealer able to get it back to stock?
I´ve heard that aftermarket radios etc. will cause problems. The only thing I have is an Isch73 Ipod Adapter. That should not be a problem I guess... or?
