P0601 Code believed to be caused from Intune??

Background:
I bought my Intune in about 2013 with around 50k on the truck loaded on the each of the three tunes and pretty much settled on the 87 Octane tune changing only once about a year ago to the Diablo Tune for about 2 months. At about 128k the truck was sitting idle and the CEL came on and the truck shut off, sat a minute and the truck started back up. I used the Intune and scanned for codes and found the P0601 code, cleared it and the truck operated fine for about 275 miles worth of driving. It then happened again, this time while driving the truck shut down and I was lucky enough to get to the side of the road. Gave it a minute, didn't clear the code and started the truck back up. Drove about 10 miles, again shut down, this time I reset the code and got the truck to my destination. Before leaving I decided to return the stock program to the truck, everything went fine and left the stock program on for the rest of the week Mon-Fri. about put on probably 300 miles and multiple startups. No issues.
So I decided to put the 87 tune back on for the weekend as I would be driving distance and pulling, had no problems for the next I'm going to say 2 weeks about about 1500 miles and now it happened again, truck shut off, same P0601, cleared code, drove ~10 miles, shut down again, cleared code and reprogrammed to original, drove 400 miles over weekend with no issues.
Help:
So now I don't know what to do, I'm going to check all connection wiring tonight to assure there's no corrosion. I just can't believe I've ran close to 80k with the programmer and now all of a sudden it is acting up. However, signs point to the Intunes programs causing the issue all of a sudden.
Any help / suggestions?
