U7146 wont read PCM

Hi everyone, Just joined the site and have a question about my sons 96 mustang 3.8 V6 and his U7146 programmer. We just got the predator programmer used and are able to clear the trouble codes no problem. However, when we go to enter the performance tune, it cannot read the PCM. How is this possible when it just cleared the DTC's and the tuner is unlocked? We verified this when we got it. We got the programmer in order to delete the rear 02's as we just installed a BBK CAI, BBK shorty headers, BBK Catless H pipe and factory Cobra mufflers. Also hoping to do the EGR delete in near future if we can get the programmer to work. Currently it is running v.7r50d and all the reading I've done says that it should work. Am I misinformed that this will not work on his car? Any suggestions will be greatly appreciated.

could there be a chip installed on the PCM?

Hi, no there is no chip installed on the pcm. It was all stock until we started the upgrades and I had to replace the PCM when we first got the car 4 years ago. The previous owner had issues with the alternator and then left the ground wire disconnected from the battery to the PCM so it wouldn't start at all. Needless to say we got a really low Km car in amazing shape for only $600.oo. It should load onto a 96 v6 though am I correct?
