P1000 and other Codes

I have model U7146 with 7R50d. Mustang is a 2001 Gt Vert Auto with 3.73 gears,Flowmaster Cat Back,Dragon Plenum,CAI. I go for my Maryland emissions test in a few weeks. Question I reinstalled original stock factory tune and after driving about 300 miles in a week I'm still getting codes P0 602,PO605,P1211,P1690,P1000 which state these are normal for a tuned vehicle. The last time I installed stock tune all I had was the P1000 code and that was gone in 2 day's of driving. Could it be my factory tune got corrupt somehow while stored in Predator ? or do I still need more driving time.
I'm not showing any check engine lights on dash, car runs fine.

Try clearing the codes and see if they return.

Predator say's Faults Cleared when I push the clear codes button.But all codes are still there or they just returned real fast.
