Delta chip will it work after ford dealer reflash

Hi guys, i have a 2000 mustang gt with a terminator engine swap and a costum tune delta chip. the pcm that is installed does not have a vin# and i would need this for future upgrade. If I got to a ford dealer to have the vin# flashed would I still be able to use the chip to run the car?
