Returning to stock file

I attempted to return my truck to the stock file due to having some hard shifts out if the transmission. When completed everything seemed back to stock except the speed limiter was still unlocked. Makes me wonder if the stock file is actually back on the truck. Anyone else have an issue like this or know anything about it?
