2009 Charger Question

Im sorry if this has been asked, but trying to read through all these posts can be time consuming.
I havs a 09 RT Charger and I just updated my Predator with the u7135-9t19g.crom so it will work with my CAL ID(68061225AB).
I plan on using the canned tune(91 CAI tune).
I also would like to change the fan settings(I installed a 180 stat) and maybe go for the firmer shifts too.
If I need to return the stock tune in the car for any reason such as dealer work or just updating the Predator, will that also return the fan and trans settings back to stock too or do I need to do that manually?

When you return the car to stock (load the original backup) everything goes back to stock (fan settings, shift firmness, rev limits, etc.)
