idle surging

i took the throttle body off my truck the other day and cleaned it with a rag soaked in brake clean. while i had it off i took some 2000 grit sandpaper and hit a few little spots that didnt seem to come clean from the brake clean and now my truck surges when it idles and some times the throttle light flashes. is it possible that i might have sanded out to much of it and if so is it possible to get a custom tune for a ported throttle body and if so can i open it up more?
