2009 Racecraft 420S not recognized (Mustang GT base)

I have a 2009 Racecraft 420s which is a lightly modified Mustang GT with a Saleen supercharger. As I understand it, the Saleen programming it came with from the factory is what prevents my Predator from detecting my vehicle and that I'd have to get a stock program flashed from Ford so that it can then be recognized and programed. I have several questions about how to proceed as I'd really like to use my DiabloSport Predator tuner instead of having to seek out another manufacturer's tuner, send it in to Saleen for programming, or go to a dyno when I want to make minor upgrades.

It's tough to find any information about the 420s as only 89 were built so getting an exact list of upgrades over stock will probably mean additional calls to Saleen. So far my experience with getting any information about my vehicle from them has been less than stellar as several emails and a couple of phone calls last year never received a response to my requests for more information. As this is my daily driver, I have a little concern about having a stock program flashed over my Saleen one without being able to back it up so that it could be restored if something didn't work in the process (like the way the Predator can restore the original settings). Hopefully simply getting a tune that supports this supercharger on a GT is all that is needed and is available.

As I understand it, the only major changes to the engine over the stock GT is the Saleen series VI SC. Is there a Predator tune I can get that would support this supercharger and allow me to make changes like an upgrade to a 113mm Ford Racing CAI?

Eventually I would like to upgrade my SC pulley as well to increase the boost a bit and I assume a programming change would be needed then as well. Are there updates available for the Predator that would support such a change?

Only option would be to work with a cmr tuner and have the PCM flashed to a stock Ford cal then custom tune it from scratch.
