Question regarding adjusting tune...

I loaded the diablo tune into my 2006 GTO, and I'm going to go out and do some data logging tonight. My question is....when I go in and modify parameters like PE, timing, etc., am I modifying the diablo tune that is in there right now to fix what needs to be adjusted, or am I using the factory tune and losing all the modifications of the canned diablo tune has?
