Wiped out PCM

Took 2006 6.0 powerstroke in to dealer to have some work done.
Installed original backup -vxcf4h2 before taking it in. All good so far.
Tried to install 9r11 program when i got it back. Truck would not start
so i called Diablo suppport and had the tool reset but still nothing.
Had truck hauled to Dealer. They said PCM had been wiped clean.
Dealer reprogrammed. Truck don't run like it did before, afraid to even try
to pass another car. Now i,m afraid to hook the predator back up.

Any IDEAS

If it was properly reflashed it should run fine, of not, ask them to reflash it again...
