03 Mustang RPM's Hang Between Shifts (Manual)

I have a 2003 Mustang V6 3.8L 5-speed with a Pypes Performance Complete Converter-Back Dual Exhaust, a K & N cold air intake and Hardcore 8mm 0-ohm wires set. After I installed the predator performance tune the engine’s RPM’s seem to hang around 3000 RPM’s between shifting. Also when I stop it takes a few seconds for it to come down to the Idle RPM setting. They stay around 3000 for a few seconds, then come down to 1500 for a few seconds and then drop to Idle RPM. I have Predator model U7146.
Any Reason Why?
