Leave the stock tune in, and leave the truck parked for a few if possible.

Before you drive it again pull the TCM fuse under the hood and then replace it.
This should clear up any issues.

After that, please post up your trucks PCM and TCM calibrations, and we'll figure out what happened.

Have you tried the canned tunes from the new revision?
If so, give them a shot after the truck has sat for a while.

Thanks for responding so fast!

Can't find a fuse for the TCM...nothing in the manual shows me which one. I tried pulling the ECM and PCM thinking maybe its tied in with one of these and just not indicated in the manual. No change.

PCM calibration is 05094402AJ TCM calibration ????? where do I get that from.

I've tried the canned tunes from the new revision and nothing. Before installing the custom tune I was running the 93 tune using the new revision and everything worked perfect. Once I installed the custom tune is when everything started happening.

I did a data log of a short slow take off if that can help. I'll give everything another try tomorrow. I'm spent....Thanks again for your help!

Update:
I disconnected the battery for a few hours and tried it again...no luck. The truck start out fine shiftings from 1st to 2nd then when it goes to shift from 2nd to 3rd there is a stutter and the truck jerks a bit. Shifting from 3rd to 4th it stutters and jerks a little harder and then sometimes stutters and drops down a gear (2nd gear prime or 3rd IDK???). This is all while doing a slow normal driving. When it drops out of 4th sometimes it will stay in the gear and will not upshift. Ran it up to 65mph and no upshift. If I stop and turn the truck off it will "reset" and just repeat the process. I had it shift from 4th to 5th and there was no problem. Problem is in 2nd to 3rd and 3rd to 4th although 2nd gear prime maybe in the mix somewhere I just can't tell. Got another P0734 (4th gear incorrect ratio) code again as well.

Seems like something just "stayed" in from the custom prime delete tune. Hopefully that is all thats wrong.

Should I try putting the older version crom back in and program the truck then return it to stock and see if anything happens? For now the truck is going to sit until I can get this figured out. Thanks again for your help!

Edit:
I saved a copy of my stock program after updating to the new version when things were working perfect. Can I bring that in as a custom tune and install it to see what would happen? I'm not going to try anything until I hear back. Also, do you thing the pcm just might be corrupted?

Here is a link to a video of what is happening. Its hard to tell the stuttering in the video but right near the end when I roll on it a little to get it to downshift it downshifts then downshifts again a few seconds later by itself without any additional throttle and it hits hard. Also right before the check engine light comes is how it acts after it shifts into 4th then drops back down a gear. It gets really jerky when it happens. This is also when I got the first batch of P0734 & P0735 codes.

I dont think for us, stock cam, we need to be too worried about spark, but I would say , maybe add 3% at 1-3800, midrange is fine untouched, and lean up 5-7000 at 5%. Previous settings had me a bit rich coming in to 3rd, wot, (11.8-12.2) 3% is tire roasting, (12.8-13.0) on low end, then dropping into 3rd at wot, much better. Keep in mind DS's canned tune accounts for longtubes and cai, but the main thing is instant open loop at wot, i dont think sc or other programmers did open loop right away, you had to wait a bit for it to change, so you didnt know what you needed, you just knew you had no low end. Let me know if that works for you .
If anyone can chime in and comment as to the benefits of adjusting spark for trucks with these mods, please feel free.

Update on the transmission shifting issue:

Took it to the dealer this morning and got a call back this afternoon. Transmission is fried. Not sure exactly what went but they said the fluid was burnt so they are pulling it tomorrow to find out exactly what went out. Good news is they are covering it under warranty.

Johan, truck was fixed Friday but I was away for a wedding so I didn't get to drive it until just now. Everything is running nice. OD/UD clutches were burnt. They overhauled the trans, replaced the pump and flushed the cooler. Not sure if this can help you out or not with the prime delete testing.
